The pirates all try to head back to base, sailing through your 2nd fleet and you can sink as many as you have firepower for(mortars recommended, they tend to group nicely). Then when a nice chunk is far from the pirate base I use a 2nd fleet(monitors usually, or SOTL with good wind) to cut of their retreat, just outside the pirates cannon range. So where ever they aren't threatening my trade routes I let them sail out a fair bit. The pirate ships will turn around before they get in range, head towards base, and then sail out again, repeatedly. My recommendation for pirate hunting: Use some SOTL or BC and place them in the waterways the pirates like to use.
